Eastgate have just released a product based on years of research
in the hypertext community into spatial hypertext/idea structuring
tools:

This is Mac only, not open source. However, all files are in XML,
so could be a cool visual interface you graft onto other systems, and
it claims comprehensive web export.
Free demo available to download and run in Classic (OS X
coming).

When it's time to share your notes, Tinderbox can
assemble multiple notes into one page. Updates are a breeze -- even if
you update several times a day. Private notes, timestamps,
permanent links, archives: everything you want, just the way you
want it.
